My current scope is mounted on a low scope mount set-up which barely allows the bolt to clear the scope.  Should it be mounted as low as possible as long as the bolt allows or is it more of a shooter preference in regards to comfort?

usually shooter comfort is as low as possible while still clearing the scope.

It really is shooter preference. There are arguments for both. It also depends on what position you take the most shots in, for prone a lot of people like lower. For CQB and Urban environments some of folks prefer a more heads up. Personally, I try to keep it fairly consistent between rifles and tend to use about 2.5" from comb to center of the ocular if it works with the geometry of the weapon.
